I assume you already know about the auto-backed-up ctrl/*.#.cnf files (?).

Yeah, I usually update from the dailies, leave ctrl\ and data\ alone,
then look through the change logs to see what options have changed
and manually change the files. It's a pain, but I only do it
quarterly or so, or when a feature is released.

I did not, no... though probably should have been obvious to me.. more
obvious would be backing up everything before upgrading.

I should have a backup in place, but it's local/testing and all my
module code is in source control, so it's mostly just the initial configuration.

I wasn't. I'm saying you're not the first to have nuked your BBS and you won't be the last, but if you refer to the wiki, it'll help you avoid those pitfalls so many of us find on our own.

I already knew what files to not override... my biggest error was not
backing up first... second was not checking the directories individually
vs. just blind extracting the full zip file over the top.

I wasn't *that* worried about it, as all my modifications were in source control, and I hadn't really customized the configuration. I did forget
to update the VERT callout line though.

I do apologize for assuming you were being snarky in your statement...
based on another comment you made, it wasn't a huge leap. I'm also a
bit on edge and stressed out all things considered.

It was one of the sbbs 3.18 files I downloaded from vert, don't recall

Huh. I think you did it wrong then. The correct upgrade archive is sbup318b.zip and it contains no .cnf files within it.
